Separate the skylight from its flashing
Ask whether the proposal includes a new manufacturer flashing kit, site-built flashing, reuse of existing components or full skylight replacement.
Age and condition matter
Replacing an aging skylight after a brand-new roof is installed can require reopening finished roofing. Compare the incremental cost of replacement during reroofing with doing it later.

Interior work may be separate
Changing skylight dimensions or shaft details can affect drywall, trim or paint. Make sure the roofing quote states whether interior finish work is excluded.
